I don't know what this church mean in film. There's nothing to understand. In the script, the church shot was going to be used to establish that it was now Sunday. The Digital Bits review is up. There's no mention of any audio problems, in fact audio is given an A+.

I've yet to encounter any issues myself and I've played my discs on three different players (two Sony and a Dell BD-ROM drive) as a test.

I don't think commentaries were recorded, except for those that were released on the original Season One box set way back when. Lynch nixed the idea of script notes and commentaries for the Gold Box.
